This package provides an interface to infer the parameters of BASiCS using the variational inference (ADVI), Markov chain Monte Carlo (NUTS), and maximum a posteriori (BFGS) inference engines in the Stan programming language. BASiCS is a Bayesian hierarchical model that uses an adaptive Metropolis within Gibbs sampling scheme. Alternative inference methods provided by Stan may be preferable in some situations, for example for particularly large data or posterior distributions with difficult geometries.

Synopsis: Fast and URL-safe base64 encoder and decoder

This package provides a URL-safe base64 encoder and decoder. In contrast to RFC3548, the 62nd character (+) is replaced with -, the 63rd character (/) is replaced with _. Furthermore, the encoder does not fill the string with trailing =. The resulting encoded strings comply to the regular expression pattern [A-Za-z0-9_-] and thus are safe to use in URLs or for file names. The package also comes with a simple base32 encoder/decoder suited for case insensitive file systems.

The basecallQC package provides tools to work with Illumina bcl2Fastq (versions >= 2.1.7) software.Prior to basecalling and demultiplexing using the bcl2Fastq software, basecallQC functions allow the user to update Illumina sample sheets from versions <= 1.8.9 to >= 2.1.7 standards, clean sample sheets of common problems such as invalid sample names and IDs, create read and index basemasks and the bcl2Fastq command. Synopsis: Recovering a Basic Space from Issue Scales
Description:

This package provides functions to estimate latent dimensions of choice and judgment using Aldrich-McKelvey and Blackbox scaling methods, as described in Poole et al. (2016, <doi:10.18637/jss.v069.i07>). These techniques allow researchers (particularly those analyzing political attitudes, public opinion, and legislative behavior) to recover spatial estimates of political actors ideal points and stimuli from issue scale data, accounting for perceptual bias, multidimensional spaces, and missing data. The package uses singular value decomposition and alternating least squares (ALS) procedures to scale self-placement and perceptual data into a common latent space for the analysis of ideological or evaluative dimensions. Functionality also include tools for assessing model fit, handling complex survey data structures, and reproducing simulated datasets for methodological validation.

Synopsis: Baseline Models for Classification and Regression
Description:

Providing equivalent functions for the dummy classifier and regressor used in Python scikit-learn library. Our goal is to allow R users to easily identify baseline performance for their classification and regression problems. Our baseline models use no predictors, and are useful in cases of class imbalance, multiclass classification, and when users want to quickly identify how much improvement their statistical and machine learning models are over several baseline models. We use a "better" default (proportional guessing) for the dummy classifier than the Python implementation ("prior", which is the most frequent class in the training set). The functions in the package can be used on their own, or introduce methods named dummy_regressor or dummy_classifier that can be used within the caret package pipeline.

Synopsis: Estimation of Seed Germination Base Temperature in Thermal Modelling
Description:

All the seeds do not germinate at a single point in time due to physiological mechanisms determined by temperature which vary among individual seeds in the population. Seeds germinate by following accumulation of thermal time in degree days/hours, quantified by multiplying the time of germination with excess of base temperature required by each seed for its germination, which follows log-normal distribution. The theoretical germination course can be obtained by regressing the rate of germination at various fractions against temperature (Garcia et al., 1982), where the fraction-wise regression lines intersect the temperature axis at base temperature and the methodology of determining optimum base temperature has been described by Ellis et al. (1987). This package helps to find the base temperature of seed germination using algorithms of Garcia et al. (1982) and Ellis et al. (1982) <doi:10.1093/JXB/38.6.1033> <doi:10.1093/jxb/33.2.288>.

Synopsis: Basic peak calling on STARR-seq data
Description:

This package implements a method that aims to identify enhancers on large scale. The STARR-seq data consists of two sequencing datasets of the same targets in a specific genome. The input sequences show which regions where tested for enhancers. Significant enriched peaks i.e. a lot more sequences in one region than in the input where enhancers in the genomic DNA are, can be identified. So the approach pursued is to call peak every region in which there is a lot more (significant in a binomial model) STARR-seq signal than input signal and propose an enhancer at that very same position. Enhancers then are called weak or strong dependent of there degree of enrichment in comparison to input.
