Synopsis: Finds Binary Outcome Designs Using Stochastic Curtailment
Description:

Finds single- and two-arm designs using stochastic curtailment, as described by Law et al. (2022) <doi:10.1080/10543406.2021.2009498> and Law et al. (2021) <doi:10.1002/pst.2067> respectively. Designs can be single-stage or multi-stage. Non-stochastic curtailment is possible as a special case. Desired error-rates, maximum sample size and lower and upper anticipated response rates are inputted and suitable designs are returned with operating characteristics. Stopping boundaries and visualisations are also available. The package can find designs using other approaches, for example designs by Simon (1989) <doi:10.1016/0197-2456(89)90015-9> and Mander and Thompson (2010) <doi:10.1016/j.cct.2010.07.008>. Other features: compare and visualise designs using a weighted sum of expected sample sizes under the null and alternative hypotheses and maximum sample size; visualise any binary outcome design.

This package performs adjustments of a user-supplied independence loglikelihood function using a robust sandwich estimator of the parameter covariance matrix, based on the methodology in Chandler and Bate (2007) <doi:10.1093/biomet/asm015>. This can be used for cluster correlated data when interest lies in the parameters of the marginal distributions or for performing inferences that are robust to certain types of model misspecification. Functions for profiling the adjusted loglikelihoods are also provided, as are functions for calculating and plotting confidence intervals, for single model parameters, and confidence regions, for pairs of model parameters. Nested models can be compared using an adjusted likelihood ratio test.

Synopsis: Generic Implementation of a PK/PD Model

This package provides a generic, easy-to-use and expandable implementation of a pharmacokinetic (PK) / pharmacodynamic (PD) model based on the S4 class system. This package allows the user to read and write pharmacometric models from and to files, including a JSON-based interface to import Campsis models defined using a formal JSON schema distributed with the package. Models can be adapted further on the fly in the R environment using an intuitive API to add, modify or delete equations, ordinary differential equations (ODEs), model parameters or compartment properties (such as infusion duration or rate, bioavailability and initial values). The package also provides export facilities for use with the simulation packages rxode2 and mrgsolve'. The package itself is licensed under the GPL (>= 3); the JSON schema file shipped in inst/extdata is licensed separately under the Creative Commons Attribution 4.0 International (CC BY 4.0). This package is designed and intended to be used with the package campsis', a PK/PD simulation platform built on top of rxode2 and mrgsolve'.

Synopsis: Spatial Generalised Linear Mixed Models for Areal Unit Data
Description:

This package implements a class of univariate and multivariate spatial generalised linear mixed models for areal unit data, with inference in a Bayesian setting using Markov chain Monte Carlo (MCMC) simulation using a single or multiple Markov chains. The response variable can be binomial, Gaussian, multinomial, Poisson or zero-inflated Poisson (ZIP), and spatial autocorrelation is modelled by a set of random effects that are assigned a conditional autoregressive (CAR) prior distribution. A number of different models are available for univariate spatial data, including models with no random effects as well as random effects modelled by different types of CAR prior, including the BYM model (Besag et al., 1991, <doi:10.1007/BF00116466>) and Leroux model (Leroux et al., 2000, <doi:10.1007/978-1-4612-1284-3_4>). Additionally, a multivariate CAR (MCAR) model for multivariate spatial data is available, as is a two-level hierarchical model for modelling data relating to individuals within areas. Full details are given in the vignette accompanying this package.
